According to http://www.tv.com, that would be in season 3. So, the 4 episodes that just aired are season 5. The rough breakdown is:
Seasons 1 & 2 were the 2 (or occasionally 3) parters. In season 2, they were aired in a 1 hour format instead of broken into multiple parts.
Season 1 Starts with Secret Origins and ends with Savage Time.
Season 2 starts with Twilight and ends with Starcrossed.
Season 3 is when it switched to Justice League Unlimited. Starts with Initiation, ends with The Once and Future Thing Part 1 & 2 (the episode you're talking about, I believe).
Season 4 starts with The Cat & the Canary ends with Epilogue.
Season 5 opened with I Am Legion. Also aired so far are: Shadow of the Hawk, Chaos at the Earth's Core, and To Another Shore. Coming (eventually) next are: Flash and Substance, Dead Reckoning, Patriot Act, and The Great Brain Robbery.
As a note, tv.com gives pretty detailed episode descriptions, so if you don't want spoilers, be careful what you read there.
